How to learn this set
Group the words by what they describe rather than by gender: sources and flow (die Mündung, der Zufluss, der Nebenfluss), containment (der Stausee, stauen), and motion (fließen, mäandern, quellen). Notice that der Nebenfluss and der Zufluss both build on Fluss, so once you're solid on der Fluss, the compounds fall into place faster. For the verbs, drill fließen, stauen, and verdampfen together since they describe the three basic things water does: flow, get blocked, and disappear into air. Say der See versus die See out loud a few times in short phrases, like "der See ist ruhig" and "die See ist stürmisch", so the gender sticks to the meaning.

Is der See the same as die See in German?
No, and the gender changes the meaning entirely. Der See (masculine) means lake, while die See (feminine) means sea, though das Meer is more common for sea in everyday speech.
What is the difference between Mündung and Ästuar?
Die Mündung is the general word for where a river meets another body of water, whether that's a sea, lake, or another river. Das Ästuar is more specific: it's a tidal river mouth where sea and fresh water actively mix, like the mouth of the Elbe.
Why is der Gezeiten wrong even though it means tides?
Gezeiten is actually plural only, so it's die Gezeiten, not der Gezeiten. You'd say die Gezeiten kommen und gehen (the tides come and go), never a singular form for one tide.
